Qualifications

The ideal candidate should possess a strong background in bioinformatics, molecular modeling, and programming. Familiarity with stochastic modeling and optimization techniques is highly desirable. A proactive approach and the ability to work collaboratively in a research environment are essential.

About the job

This recruitment is part of the ORIGAMI project, which focuses on the rational design of functional single-strand oligonucleotides through inverse folding for biotechnological applications. This project is funded by the Pre-Maturation Program of the Sorbonne University Innovation University Pole.

Mission

The selected candidate will engage in research activities aimed at developing a digital workflow for the inverse folding of single-strand oligonucleotides.

Activities

  • In silico molecular modeling.

  • Stochastic modeling.

  • Optimization of in silico protocols.

  • Coding.

  • Bibliographic research.

Context

Single-strand nucleic acids (ssNAs) are powerful biotechnological tools capable of specifically and selectively recognizing molecules due to the 3D structures they adopt. Thus, designing therapeutic or diagnostic ssNAs requires defining the entire set of ssNA sequences that fold into a target structure (inverse folding). Existing inverse folding tools provide limited results and lack quality measurements for the provided sequences, focusing primarily on 2D structure. We aim to deliver a comprehensive and generalizable procedure, accessible via a web server, that combines computational and numerical methods with experimental validations to design ssNA sequences with desired 3D structures and functions. The first application will focus on designing patentable ssNAs for the diagnosis of Lyme disease.
